When my skype is open, and someone sends me a message, I get a sound. If my skype is open, it helps me to understand that someone has left a message for me, and I can go to skype to read and reply.
However, recently I am getting this sound even when skype is not open. and on opening skype I neither see any pending new message.
That’s making me think that there may be a spyware installed in my computer.

I think you should be posting this after you’ve run one or many of the excellent free malware scanners like malwarebytes and spybot, and free web-based antivirus scanners like housecall.trendmicro.net
Then you may have a better idea if you have any bad stuff on your machine.
Having some kind of malware or virus is a posibility and yep, you should start to run an anti-virus and, in addition, it will help if you run an anti-malware and/or anti-adware software. Adware and/or superantispyware come to mind
Only way to know is run a spyware/malware scan. Use any of the tools given here
