Search engines are smart enough to recognize a ‘boilerplate’ link from a single instance, or a mass back-linking exercise.
There is no harm in linking from every page in your footer - just don’t expect it to count as much as a single editorial link from the home page with relevant surrounding text.
If you’re worried about the volume of links why not just add the links to a certain set of pages, such as top level sections, or pages that have a direct relationship?
Yes you can. But make sure that you are giving in the name of - other similar sites or suggested sites. If both sites are in same niche means, it will help to increase the PR for website B; if not, it wont increase the PR much.
At the same time, Google is so concerned about paid links. So giving footer link to website B in all 6000 pages of website A is not a good move, in my personal opinion

If for example , you have 2-3 links at reddit, 2-3 links at digg, 2-3 links at mixx ,
Link will be beneficial. But I am worried that each of those 8 pages will receive 6000 links each from a same domain. Will this be considered as spam by google.
this is a fine line. I like to visit iwhois.com to see if they are registered to the same owner. I have seen 2 sites get kicked off of google for getting links from multiple sites from the same owner.
I would suggest you to link some important and having good PR pages with site B and get see the result after some time you can try more pages to be linked.
