On my wordpress blog it doesn’t show this message. When a user comments it just shows nothing but on the backend the comment has been stored for moderation.
How can I show the message “Your comment is waiting for moderation”?

This should be an option attributed to the commenting feature that you can turn on within Word Press.
It’s something within the template, however I use a plugin called http://yoast.com/wordpress/comment-redirect/ to redirect to another page with that information on (as well as a newsletter sign up form

I agree that it might be in the template. I would suggest that you first,
disable any and all plugins, then run a test to see if any of them were
interfering. A few of my clients had the same problem, but I forget which
plugins were causing it.
