I have designed a smaller version of my website for mobile purposes.
My question is will the pages that are NOT LINKED TO affect the ranking of the mobile pages?
Google will see that say about 50% of pages are mobile friendly (all of which are linked together)
Google will also see about 50% are not mobile friendly but they are not linked to the mobile pages.
Please advise - should all pages be mobile friendly or am I right to design a microsite?

I suggest you should make all pages google friendly. I used to have the same problem, google webmaster keeps notifying me my website is only 80% mobile friendly. And my google ranking in mobile side do climb up after I linked all pages and become 100% friendly.
Out of interest, if OP created a separate mobile site would it rank as well as just one 100% mobile friendly site? In other words, is it right that a mobile site domain dilutes the ranking potential of the core domain?
