Who would win and why?
I vote ninja. They're more stealthy, they tend to have longer range weapons, and they're less concerned about winning honorably.
Disclaimer: My knowledge of ninjas and samurais is largely derived from hollywood.
According to The Last Samaurai, the ninjas got their licks in, but the Samaurais won in the end.
