I am a newcomer to this and I don't know where to start, I would like to build my own intranet database. Is there a set procedure I should follow? Could someone tell me the best way to learn html, Mysql and PHP

Step 1: Learn HTML. There's no point in even trying to mess around with PHP if you don't know the basics of HTML. A good starting point for this is www.w3schools.com

When you're comfortable with HTML you can move on to PHP. My post of learning resources on the PHP forum should help you with that:
