This is a guess but I think it's a shortened form of the term "good-bye"...
Perhaps originally the word "bye" referred to a trip or a voyage so wishing someone a "good" bye would be wishing that they had a good voyage.

A "bye" also means a free pass. Like how a team can "get a bye" in a playoff contest (for example: the Chicago Bears got the bye in the first round of the NFC Playoffs last year because they won their division). It has other meanings as well.

I have always understood that it came from the Saxon "of you" which sort of fits in with Shaun's "good-bye" which comes from "God be with you".
