PHP is not a part of Domino. I'm afraid that I don't know all that much about PHP, but is there really a problem installing it on the same server as Domino and let Domino handle what it does best and visa versa. Domino can also be run on most platforms including linux and it also have a cgi-bin where you can put those types of non-Domino code/applications. It is also possible to replace Domino's HTTP server with Internet Information Server and thus get all the features supported by that server.

I am pretty sure Perl will work with Lotus Domino.
