    upload mySQL data?

I've been working on the site on my local machine (win 2000, w/PHP, PERL, and mySQL). I have a stupid question... how can I get my database to the server? Is it just a matter of FTPing the database (and directory) over to the server?

No, but probably the easiest way is to install phpmyadmin, and do a dump of your database, and then login to phpmyadmin on your host, which they will probably have and run that dump on that database. Or you can dump the database at the mysql command prompt on your computer, and then login to your host via telnet or ssh and run that dump from there to import your data.
