    Could someone just clarify something for me, as I understand it search engines have no problem in indexing pages ending in .php, they only have problems when you use a query string at the url ends something like .php?id=3, is this correct?

    I know this is a dumb question but please humor me as I am just learning PHP.

    That is correct. Many search engines will ignore anything with a query string (i.e a question mark).
