What would be the best way to make a program automatically check a database each day and compare date information? Based on certain rules it would change entries in the database and send e-mails that type of thing. Can this be done with PHP or is Perl the better way to approach it?

I assume you are talking a unix server? The way to do it is with a cron job. I've never set up a cron job myself so don't know how its done. However, there have been quite a few discussions about this before, so you can do a search with the text "cron" and you will surely find a few threads with the info you need. You can achieve what you want with a script in Perl or PHP or some other language as long as the interpreter is available fom the command line.
