A bit hard to understand the problem - but from what you have said I am gathering that when the unix server (which phpAdsNew is installed on) goes down the ads on your sites do not show. Sorry if this is wrong.

The reason for this is that even though you place the javascript code on the other sites - they still query the phpAdsNew database which is on the server that is down. You ad server should be one secure system that can take a load and not buckle under it as phpAdsNew does eat up some system resources.

Forgive if this is not the problem.

The page is loading - it is just hung trying to pull that query for the ads.

If you read more about phpAdsNew - you will see that more and more of us are moving to loading the ads within an iframe so they will not hinder the actual performance of the site itself. Something for you to look into.
